Anytime I add a War of the Ancients card to my deck all the rest of the War of the Ancients cards in the pool disappear. Not sure what is going on, but I can't build anything at this point.

This is weird, are you not having a combination of filters and "deck filter" that does not match correctly? could you tell me what you set in those, set deck type (All cards or collection) and your deck number?

There were some cards with problems and also a bug with monster heroes but those are fixed now.
